Do third party firewall programs respond to netsh firewall commands?
If during the installation of a program, the program executes the netsh firewall commands, and a third party firewall is running, is it programmed to recognize them and add them, or prompt the user to confirm?
Is there some kind of API for firewall programs for them to be notified and popup to prompt for user responses?
Or will the user have to add them manually?

Probably not netsh based, but many have there own ways of storing and managing settings. Why don't you tell us which firewall you are using, and maybe we can tell you an easy method to export/import settings from one machine to another. It might be as simple as copying an .ini file during your install, but until we know which one(s) you are using, we can only guess.
