I use this registry tweak at GUIrunonce (because I restart once after that finishes). Copy it into your existing .reg file.
; Disable irritating Security Center notifications
[HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Security Center]
"AntiVirusDisableNotify"=dword:00000001
"UpdatesDisableNotify"=dword:00000001

You can disable the entire Security Center service (thus the alerts), with this registry tweak:

Windows Registry Editor Version 5.00

;Windows security centre (service pack 2)
;default: automatic (home/pro) - dword:2
[HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Services\wscsvc]
"Start"=dword:4
