So I was wondering, how do the viruses run themselves just by inserting the drive? More importantly, is there software that will stop this autorun like behavior?

I had a few friends who got infected simply by inserting another persons USB thumb drive or hard drive. I have AV software, but so did they, and they still got messed up

Maybe you have Autorun enabled for the drive where your USB Stick gets mounted on. Disable Autorun (e.g. with Tweakui for this drive and you're fine.
